Todo comienza un año después de la victoria contra Bagramon en el equipo de Basketball “Xros Heart”, un joven llamado Akashi Tagiru busca superar a su maestro Kudo Taiki y su compañero Amano Yuu. Cosas extrañas empiezan a ocurrir en el mundo humano y Tagiru escucha una extraña voz pidiendo ayuda. Tagiru es trasportado por un “Digi-Quartz” a un mundo paralelo y ahi conoce a Gumdramon quien pedia ayuda y a tres chicos Mogami Ryouma, Tobari Ren y Suzaki Airu quienes se hacen llamar “Digimon Hunters” Tagiru decide convertirce en un Digimon Hunter y un misterioso señor llamado Watchman le da un “Xros Loader”, asi junto a Taiki y Yuu comienzan su nueva aventura.
